Does it remove the songs on Pandora?
Yes. FreeYourMusic removes the extra copies from the playlist on Pandora. One copy of each song stays.
Which copy stays?

Only if you want. Turn on “Treat versions as the same song” to count live, remaster and explicit versions as one song.

No. Only the owner can change a playlist that you follow. You can merge it into a playlist of your own and use the tool there.

On Pandora, apps may add songs, remove songs, and change the order. Apps may not rename playlists and change the cover, so the tools that need it are not there.
